PHASE 2 of My ever expanding G.I.JOE Headquarters is almost completed, I wanted to share a few W.I.P. pics of Phase 2 with my friends here on the boards. New pics are coming but here's a few I took with my phone.

Phase 2 includes new stairs, connectors and The Adventure Team's Command Center.

I like the concept alot. Multiple levels and rooms.
However I can't help but notice with paper/board type structures there is a strength/weakness issues. This is not an attack on the work you've done, in fact it's quite inspiring and represents your eye for detail and creativity.
But if you are going this route I would suggest looking at the way World Works Games designs their structures. Using foamcore sandwiched between the printed walls and small tab (also foamcore) as connectors. This system allows for remarkable strength/durability and an ease of assembly/disassembly. TerrainLinx is the system I thought of looking at your work but there is also another system put out by World Works that is called Terraclips but they require the purchase of plastic connectors.
Anyhow I hope This is of some help to your design which again I admire. Link bellow.

These are just the W.I.P. pics I've already addressed the issues that you pointed out, There's a lot of planning that goes into each one of my projects, everything from the type of paper, the printer I use, and the art programs I use have evolved. I guess it's what you can call my work a literal Work In Progress.
