When I was a kid, I didn't really read the comic books, preferring to spend my hard-earned money on the actual toys instead of books about the toys, so I had no clue where GI Joe was really supposed to be. And the cartoon left it pretty generic, although in a desert looking place. Because of that, in my play, GI Joe was based either in Nameless Desert, or more often, at Fort Leonard Wood, since that was the mysterious military base that we were always driving by and I'd see soldiers all over, so of course that was where GI Joe would be.
So... Where were you Joes based, and why?

I never had the original base when I was a kid so the desert was kind of out of mind for me, I had the aircraft carrier though , so I was always based at sea. My land teams used the Mobile Command Center and so had no stationary base. Then I had the Terror Drome which was fortunately on an imaginary island- (I lucked out)- and so was able to be attacked by all my forces.

Man..... I was spoiled now that I think about it. Although maybe not, I did not have any Star Wars stuff my friends had because all I wanted was GI Joe

In the comics they were originally based underneath the Chaplain's school in New Jersey. Then they moved to the PIT in the Nevada desert.

In my Saturday morning battles they were based out of Castle Grayskull.

I never locked them to a location. Even with the HQ everything was mobile and I did that long before the comic showed it as just that. The joes were always on the move trying thwart Cobra's plans.

My team had a secret base but they often operated in Livingroomistan and in the Ontopofmybed mountains.
